I cleaned the roof with a soft bristle brush today, will that hurt anything?

You won't damage the fiberglass.  Pending the stiffness of the brush, you might damage caulk or other such material.  Just go easy with the brush in those areas and watch whether the soft stuff is getting damaged.

I was worried about the same thing. My RV sat on the driveway under a tree for 60 days and just isn't coming clean. Does anyone have a good idea how to get it clean.

Our 2018 2910 recently sat in a Florida RV park under a tree for 5 days and ended up with some orange colored tree stains on the white roof.  I tried a diluted Simple Green mixture and got some of them off, but the stains on the white rubberized roof area didn't budge.

I too store our rig under a tree and end up with various indignities on the roof,  including the red stains.      The only thing that works for me is a diluted bleach solution.  Maybe 1 part bleach to 3 parts water.    It also does a great job of removing the mildew.
I use an old car washing mit and a soft brush.  It does take some elbow grease to get it all or mostly off.    I go a section at a time  and rinse thoroughly,  including the exterior of the rig when done..

I have used a product available at Home Depot that really cleans up mildew and stains on vinyl siding.  It is called JOMAX House Cleaner and Mildew Killer by ZINSSER.  It is in the paint department.  You mix it with water and bleach, spray it on with a pump-up sprayer and let it sit briefly, then rinse it off with a hose.  Not sure if it would work in your situation, but it might be worth trying on a small area.

Another related question. Do you guys stand on the roof to clean or from a ladder or scaffold. I'm big and concerned about to much weight on the roof or falling.
